The dark proteome (search) encompasses non-canonical proteins (search) and peptides generated outside conventionally annotated protein-coding open reading frames, potentially through mechanisms including alternative translation and dysregulated RNA processing. Because standard genomic pipelines are generally built around known genes and mutations, many of these products may escape conventional cancer (search) target discovery.
A new hunting ground for tumor-specific targets
The translational rationale centers on the possibility that dark proteome (search)-derived peptides presented by major histocompatibility complex (MHC) molecules on cancer (search) cells could serve as tumor-specific antigens for T-cell-based therapies. Such peptides could provide tumor antigens that conventional neoantigen discovery pipelines miss because their source proteins are not encoded by annotated protein-coding sequences or explained by tumor DNA mutations.
The program also intends to explore whether dark proteins directly modulate oncogenic signaling, potentially opening drug discovery avenues beyond immunotherapy. ILLUMINE will catalogue dark proteome (search) entities across major cancer (search) types, build a preclinical immunotherapy development pipeline around them, characterize their functions in cancer biology, and explore non-immunotherapy targeting opportunities including small molecules.
Funding and program scope
The USD 1.16 million OT2 award supports Dana-Farber as the US administrative home of the program. The dark proteome (search) remains early-stage territory, with no therapies derived from it yet in clinical development. ILLUMINE aims to determine whether these previously overlooked proteins represent not merely biological noise, but an exploitable new layer of cancer (search) biology.
Training the next generation of researchers
In parallel, a new European training program is building expertise in this emerging field. The ORFeus program, coordinated by the research group of Dr. Sebastiaan van Heesch at the Princess Máxima Center (search), will train fifteen PhD candidates to specialize in the dark proteome (search). Van Heesch, research group leader at the Princess Máxima Center and Oncode Institute, said: "Previous research shows that the dark proteome offers opportunities for new treatments for various diseases. With fifteen PhD candidates focusing on this group of previously unknown proteins, we are gaining an increasingly better understanding of this research field and of the possibilities to apply it to new therapies, for example for pediatric cancer (search)."
The researchers will work in fifteen research groups across different European countries, following a joint training program that includes professional and scientific training as well as internships with participating companies. Project coordinator Simon Venneman said: "Through more research and specialization, this field can develop further and we aim to fulfill the promise of the dark proteome (search)."
The ORFeus program will start in October with the recruitment of students and has a duration of four years. It is coordinated by the Princess Máxima Center (search) and consists of 26 (inter)national partners, funded by the European Union's Horizon Europe research and innovation program. The European Commission awarded the submitted program proposal the maximum score of 100%. Recruitment of students will begin on October 1 via the participating centers, with the goal of having the first PhD candidates start their research projects in March 2027.
Van Heesch emphasized the translational intent of the collaborative effort: "In this project, we bring together European experts. We actively share knowledge and combine it with targeted training and intensive collaboration. In this way, we strengthen the research field and prepare it for the future."
